Seriously, is no one else having this problem? This is really pissing me off. I don't want to have to level myself up every time I do anything. Or wait for all of my stuff to recharge whenever I load anything.

I dunno, I'm not really pissed myself, more like disappointed and a bit sad.
Disappointment leads to anger for a lot of people. Especially when considering this is one of the best story-driven game series there's been in a long time.
The earliest save I have is a quicksave from the last mission, and it has the same problem. The experience points are still used up, but I doubt that will last long.
Try talking to the ambassador again.
He gave me the mission, I walked away for a second, and when I came back I was able to tell him that I saved his planet. Needless to say I was fairly confused.
So I've been sitting here and a few things popped into my mind.
Firstly the reapers live in dark space, and in the past they've always gone Citadel > Lock Relays > One system at a time.
Now assuming that the Prothean empire was much bigger than known space in ME1/2/3 what lies beyond the relays the Citadel Races never activated? And are the reapers going to go after systems connected to them?
Now Mass Effect is set in just one singular galaxy right. What if there are reapers in other galaxies?
And I was also playing ME1 and thinking about it, Liara mentions about how you (shepard) have just taken in a single Prothean's experiences, memories, bias. And that her brain would take time to get around it. What if everything we've done has just been Shepard still unconscious?

Hey, I hear you. Mass-Effect was a sentimental and close thing for my mate and I. Its sad to see this is how it ends. I guess I'll enjoy ME3 for what it is. But that ending.... They were so close, I mean shit. I dunno about you but I was willing to meet Bioware half-way on a lot of things. I was more than willing to meet them half-way on these endings, but to see them how they really are, for yourself? The lack of closure?

I am rather confused, one the codex entries state that pretty much all Alliance and Turian ships use the Thanix cannon on their fighters and cruises, so why don't they use them?

This may come as a surprise, but not everything is a troll attempt. There's this part of social interaction called "jokes".
While playing I hoped that, in the final assault cinematic, you'd see all the different squads/armies you had collected over the game on the battlefield. Example : that volus bombing team. It never actually appeared anywhere or was spoken about.
Only dudes you REALLY saw in space were alliance. With maybe a scene or two to say HEY YES THE GETH AND QUARIANS ARE HERE RIGHT? OK GOOD

I think the main problem with the endings is that they can't be explained.
At the end Shepard comes face to face with his/her ultimate enemy - the StarChild. This entity it is explained is the mind behind the Reapers, their creator, their God in a way. This entity believes that there is a danger in every civilisation that they will create a race of AIs that will destroy the galaxy, bringing chaos to the order. To stop this happening this entity has wiped out every single sentient species the galaxy has ever seen over millennia, turning them into the Reapers, controlling them, bringing order to their existence.
This entity is ultimately responsible for the deaths of an unimaginable amount of intelligent life forms because it believes that Organic and Synthetic life forms can never get along. this entity is trying as we speak to it, to wipe out everything that Shepard holds dear - his friends, his love, his home, everything, even Shepard himself.
Faced with this entity, this creature, what does Shepard do? For the first time in his existence he gives in. He does not argue, he does not threaten, he ignores every single part of his being and agrees with his ultimate foe that the extinction of sentient life is OK because of something that may happen. He meekly accepts the choices laid before him for the first time in his life and asks no questions, offers no counter argument.
Why that happened there can be no explanation for. Unless the writers were drunk, in a rush to finish things off or just really bad at endings because they nailed every single other part of the story.
It would have been cool to see the Spectre squad. All Spectres have badass armor designs.

Every single one of the items like that you can find on missions will be available afterwards through Spectre Requisitions, either on your ship or on the Citadel.
He is awesome, his gun is amazing, and the cut-scenes explain a few, although minor, things about the Protheans. It's definitely not required, but it's nice to have for sure.
I know i'm probably late on this one, but goddamn, I just got this moment in my game (where Garrus and Joker joke around) and i laughed out loud at the last one. In case someone doesn't know:

I was hoping for something at the end with Javik. Specially considering he was supposed to be the last voice of the Protheans, and his mission being to have the last thing the reapers hear be a Prothean voice.

sacrificing yourself to control the reapers was the only, "good" ending? I mean.. If you control the reapers, and you know that the mass relays got completely fucked over. What do yeah do? I mean, you can rebuild them... Right? Seeing as you control them.

From Ashes isn't really worth actual money. Just look up his conversations on youtube. They're interesting, but very much non-critical.
even if you couldn't use them to rebuild the relay network, you could just let people hitch rides on the reapers themselves, seeing as they can travel between systems in less than a year.
...hell, it doesn't even really matter if you die in the control ending. You could just have someone clone your old body then indoctrinate the body to come back to life.
Would be a pretty poor business decision to alienate a huge portion of the fanbase...to try and get them to buy the MMO.
