Radeon 5970 is much better than Nvidia 480 or 470, and if you really want PhysX, you can buy a 5970 and a little GeForce 9800GT with. Yes, Nvidia had diseable PhysX for anyone who have an ATI card, but there is a mod for to download.
Why spending so much on a processor ? If you want Intel, the i7 860 (or i7 920-930, they are exactly the same but only if you want a socket 1366) is okay. AMD is great too for gaming PC, with Phenom II X4 965.
For the OS, take Windows Seven Familial Edition 64bits OEM, Ultimate and Pro are useless for you.
Why an i7? An i5 would do you just fine.
The top of the line Apple computers run for that price. If he's grown up in a Mac-using family, he could be familiar with those prices, thinking you'd have to pay that much for a certain performance.

More and more 3d apps start using cuda, and the new nvidia series are like consumer workstation cards, so if you do 3d, that's what you get, a nvidia.

You can't use a nvidia card only for cuda and an ati for all other stuff. And even if you could, you would need a powerful nvidia for cuda stuff.
Could anyone here help me rebuild this from 0, via pm or chat, to reach a reasonable price and performance. I myself can't see what's best or what's worst (as you noticed) so I'd need advice from someone more advanced than me.
Don't expect it to run everything on high, you could probably play all new games on low with a decent fps.

my budget can be 0 to 3000 $, but the lower it is the better, since I'm not so rich. And if I can get a decent rig that can run every game with good performance, I'll be happy. An i5 would be okay, yes, and for the video card I'd like to have nVidia. I could couple two GTX 470 in sli (that would double their power right?) and get some good performance.. what do you think?
