Skype would have priority over using the microphone which wouldnt allow rust to use it.
Right click speaker, recording devices, right click on your microphone, go to advanced and tick or untick the "allow applications to take control" and "Give exclusive mode application" and such. If theyre already on, try turning them off and vice versa

Does rust detect the correct sound device in its console when loading into game?
Do programs like teamspeak and such still operate while in a skype call?

I think it may be an playback issue instead. Several friends of mine had a problem where they could not use teamspeak while ingame. This may work with your problem in skype as well.

    Right click volume icon
    Click on playback devices
    Go to communications tab
Press the "Do Nothing" radio button.

Let me know if that helps you at all :)
